Suez Petrojet scored through Badr Mousa in the 91st minute from a penalty kick, after the referee ordered a retake due to Mehdi Soliman advancing prematurely.
Shika missed the initial penalty attempt as Mehdi Soliman saved it.
Hossam Ashraf had earlier scored the White Knights' first goal in the 40th minute with a header to the left of Omar Salah.
Mohamed El-Sayed netted the White Castle's second goal in the 62nd minute after breaking away and shooting with his right foot past Omar Salah, Suez Petrojet's goalkeeper, capitalizing on a defensive error by the visitors.
The White Knights drew 0-0 with Alexandria United in Round 1 of the Egyptian Premier League, then defeated National Bank of Egypt 3-0 in Round 2.
Meanwhile, Suez Petrojet drew 1-1 away against Assiut Petroleum in Round 1 of the Premier League, before losing 3-2 at home to Talaie El Gaish.
