Samuel Inacio scored the first goal for the German team in the seventh minute before Karetsas added the second goal for the visitors in the 29th minute.
Ethan Nwaneri reduced the score for the Gunners in the 54th minute then Borussia Dortmund scored the third through Joan Gadou in the 58th minute.
Victor Gyokeres scored the second goal for the Gunners in the 69th minute from a penalty.
Arsenal's next match date in the Charity Shield
Arsenal meets Manchester City in the Charity Shield on August 16.
After that the Gunners play against their guest Coventry City in the first round of the English Premier League on August 21.
Borussia Dortmund plays against Bayern Munich on August 22 in the German Super Cup.
The Lions of Westphalia meet Hamburg at Signal Iduna Park in the first round of the German Bundesliga on August 29.
